Let me choose the folder Enpass will use to sync using OneDrive.

I use OneDrive, and there is a folder[1] for apps to save data specific for them (it's the approot special folder). I'd like to use this folder, instead of the root of my OneDrive.

As the Apps folder in OneDrive was introduced as a dedicated folder to store all application specific data, Enpass data will also be moved to the same in future.

Yes. I think Enpass should change in next version when Enpass embed TOTP for Windows 10

Any updates on this feature? Imagine every app storing its data in the root of the OneDrive/Dropbox/GoogleDrive directory - the root dir would be so cluttered. Would be nice if I could fully customize the Enpass path as I have my own OneDrive directory logic for app settings.

I can not confirm you any ETA for this and only can say that it will be available in any of future versions. Stay connected to see all the new feature we add frequently to Enpass.
